Prime didn't want the allspark anywhere near Megatron. There was a possibility that Megatron could have survived or worst blocked it from his chest, grabbed it, and blasted away before Prime could stand up.

(Cut to the end of the battle everyone is standing in a circle in the city looking around at the destruction)
Sam:You know we caused a lot of damage here. I mean seriously whose idea was it to have a war in the city?
Prime:We thought it was a good idea to hide the cube's energy readings in the city.
Sam:Oh yah that worked. I mean we probably killed some peple defenitally made some homeless and destroyed hundreds of jobs.
Prime:But the rest of the world is safe.
Sam:No it isn't Starscream escaped and is returning with an army. In transformers 2:Rise of the Fallen

megatron:alright this is our plan we go terrorise some teenager who has been selling the glasses try and steal them and kidnap him with are 2 smallest decepticons theye will fail and he will kick the head of the smallest one he turns into a phone and somehow finds the cube anyway so then the glasses are completley useless and frenzy will thaw out megatron and this will all result in a final battle in the city and hundreds will die megatron where we outnumbered by humans and autobots and we might all die.
